The state flag of Tonj was the same as the Warrap state flag, white with its state emblem over it (Tonj's state emblem is the same as Warrap not including the ribbon underneath).

The emblem of Tonj State was a modified version of Warrap State's logo, probably adopted by 2016/2017. The state emblem featured a circular emblem in blue outlined in black. To the sides are two plants (sorghum) as a food of the people. The central blue circle depicts a cow as a symbol of prosperity carrying a bell, with two waves for water underneath. Below this, a white ribbon reading Tonj State is read, with Tonj underneath as its capital. A variant exists where the ribbon is part of the circular emblem.
